Looks like the brothers had a reason for changing the ending, but I think the marketing dept took that as a reason to blow it out of proportion as a selling point.

I still don't get the fucking Queen music, though. They could have at least played the entire ending part from the movie (minus any mention of Neo). Maybe they had space issues and/or problems with music copyrights.

I've heard a few commericials talking about the fact that it has an alternate ending. That would imply that they were trying to inject more into the story or something, when in fact, it was a change to try to fit the medium.
