There are translations out for the latest Megaman Zero book that explains a lot of the background stuff. I don't know if there's an English translation, as I work off from a Chinese translation. Interesting information:

The world of Megaman is heading to the Legends series direction. Zero series helps to set up in that direction (Neo Arcadia is a lot like Elysium, for example).

Ciel made the Guardian series and Copy X at the age of 9.

Originally, the boss of MMZ1 is the original X, but because X was a popular hero for kids, they don't want people to feel bad he became the last boss, and since MMX series hasn't ended (and still hasn't), they don't want to deal with potential paradoxes.

The remaining 3 Guardians died at the end of MMZ3. That's why you don't see them in MMZ4.

Dr. Light made the Sigma Virus. It's actual form is a circuit that balances the burden of wanting the best for Reploids and best for humanity. These goals are often contradictory so it causes Reploids to go into some kind of logical paradox since it'll end up violating the rules of robotics and they go Maverick. Zero is immune to it because he does not have any inherent rules he must follow, unlike all the Reploids based off of X. He is the first person to be infected by the Sigma Virus and responsible for its spread.

Ciel's ancestors made the Mother Elf at the forgotten lab (where Zero was found) based off of Sigma Virus technology. It was later infected by Sigma Virus anyway.

Note that this is original design information the guys making Z got told from the guys doing X. They may have changed their mind by now.

I find that one kinda suspect, because there's a pic of the 3 Guardians, and Phantom/X in holograph form watching Ragnarok crash into the ground.
