I tried to play assasins creed on the PS3 with the keyboard and the mouse and was COMPLETELY lost.

Heh. Assassin's Creed definitely has a bit of a learning curve for using a mouse and keyboard. Funnily enough it took me like 3 minutes when I was replaying it on a 360 controller to figure out the control scheme.

I still absolutely suck at first person shooters with controllers, though.

Generally, but the worlds are merging and depending on when they started FPSs, they may just be used to the controller. For example, there are probably a ton of Halo people who just so happened to get the PC version of Bioshock 2. Games like Fallout 3 and Defense Grid just feel more natural with a controller.
